When you bring the seat up a few inches, you are going to have more room between the crossbar and you, and this will make for a much more comfortable ride. The best way to adjust is this way, place your foot on the pedal at the lowest setting, then extend your leg almost fully, and adjust your seat to accommodate.

Be sure to allow room between the crossbar and yourself. When you get a bike be sure to move the seat up a couple of inches from the crossbar. Make sure you can place both feet on the ground if need be. Different bikes will need differing clearance amounts. For example a touring bike will require around an inch.
